However, the Gunners failed to take advantage of the crucial tie, losing their second Premier League match in a row after the weekend's 3-2 defeat to Crystal Palace.
Ruben Neves opened the scoring for the hosts in the 28th minute, before Matt Doherty doubling the lead ten minutes later.
In-form star forward, Diogo Jota, made it 3-0 just moments before half time as Arsenal headed into the break dented.
In the second half, Unai Emery's men settled into the match as the Spaniard switched to a back three in a tactical move.
But that did not pay off as the Nuno Espirito-tutored side held on to the comfortable lead in the better part of the match.
With 10 minutes left to finish the match, Sokratis pulled one back for Arsenal, with the Greek defender flicking the ball to the back of the net from a corner.
However, the goal turned out to be a mere consolation as the hosts marched to a 3-1 comfortable win.
Meanwhile, the defeat left Arsenal sitting fifth on the log with 66 points, one behind Chelsea who drew 2-2 against Burnley on Monday night.

Arsenal have been monitoring the progress of the Ituano striker as the club's scouts have been providing constant updates for months now.
Interestingly, Martinelli had a trial with Manchester United two years ago but could not seal a deal with the Old Trafford dwellers.
